My landlord and I signed a notarized Leave & Licence Agreement for my rented flat 3 years ago. We pay rent in cash, no receipts are given, and the rent increases by 10% annually. My landlord works for the Central Government. Can he ask me to vacate the flat after these 3 years, even though the agreement isn’t registered?

Yes, your landlord can ask you to vacate the flat after three years. While the notarized agreement is valid, it is not legally binding because it is unregistered. In India, unregistered leave and license agreements are valid for a maximum of 11 months, after which they become month-to-month agreements.
