My phone accidentally deleted some important messages from two years ago. I need these messages for a court case. Do mobile service providers in India store the contents of our SMS messages? If so, for how long do they keep this data? Can I get access to these old messages with a court order, even if they are more than two years old?

Indian mobile service providers are legally obligated to store call data records (CDRs) for a minimum of one year. They are not required to store SMS content, but may do so for their own operational purposes. You can approach the court for an order compelling the provider to provide access to data they retain, including SMS content, if relevant to your case.
