You can file a complaint under Section 138 of the Negotiable Instruments Act, 1881 with the magistrate court in the city where the cheque was presented for payment. Police may not arrest the accused directly, but the court can issue a warrant based on the complaint. You can file the complaint in the city where you presented the cheque for payment.
