My daughter took a student loan from Bank of India in August 2014 to study abroad. Now, the bank is asking me to pay stamp duty and a penalty. I never received any notice about this penalty before it was imposed. What should I do?

The bank cannot impose a penalty without prior notice and an opportunity to respond. You should immediately contact the bank and request details of the penalty and the reason for it. If you believe the penalty is unjustified, you can challenge it through formal channels with the bank or the relevant consumer forum.
